The Spanish international struck late on to earn the Gunners a third-round replay amid late drama at the Emirates Stadium.
United had ridden pockets of pressure to put themselves on course for a famous success through an earlier penalty from Robert Snodgrass.
Leeds held out until half-time through outstanding defending against an Arsenal side who took time to click.
Kasper Schmeichel made a crucial save when Andrey Arshavin broke clean through after 11 minutes, and both Jonathan Howson and Luciano Becchio produced goalline clearances as the pressure on Leeds increased around the half-hour mark.
Schmeichel then kept out a fierce effort from Denilson, while Becchio came closest for United when Wojciech Szczesny claimed the ball at his feet after Snodgrass fed the ball into Arsenal's box.
Leeds, however, stunned the home crowd after Denilson tripped Max Gradel and conceded a penalty. Snodgrass stepped up to fire the ball home, driving it under Szczesny's body.
But when Ben Parker pulled back Theo Walcott in the dying seconds, Fabregas stepped up to save Arsenal's skin.
